Extended Islands of Tractability for Parsimony Haplotyping

چکیده
Parsimony haplotyping is the problem of finding a smallest size set of haplotypes that can explain a given set of genotypes. The problem is NP-hard, and many heuristic and approximation algorithms as well as polynomial-time solvable special cases have been discovered. We propose improved fixed-parameter tractability results with respect to the parameter “size of the target haplotype set” k by presenting an O(k)-time algorithm. This also applies to the practically important constrained case, where we can only use haplotypes from a given set. Furthermore, we show that the problem becomes polynomial-time solvable if the given set of genotypes is complete, i.e., contains all possible genotypes that can be explained by the set of haplotypes.

Beaches of Islands of Tractability: Algorithms for Parsimony and Minimum Perfect Phylogeny Haplotyping Problems
The problem Parsimony Haplotyping (PH) asks for the smallest set of haplotypes which can explain a given set of genotypes, and the problem Minimum Perfect Phylogeny Haplotyping (MPPH) asks for the smallest such set which also allows the haplotypes to be embedded in a perfect phylogeny evolutionary tree, a well-known biologically-motivated data structure. For PH we extend recent work of [16] by ...
متن کاملA Class Representative Model for Pure Parsimony Haplotyping under Uncertain Data
The Pure Parsimony Haplotyping (PPH) problem is a NP-hard combinatorial optimization problem that consists of finding the minimum number of haplotypes necessary to explain a given set of genotypes. PPH has attracted more and more attention in recent years due to its importance in analysis of many fine-scale genetic data. Its application fields range from mapping complex disease genes to inferri...

Haplotyping, also known as haplotype phase prediction, is the problem of predicting likely haplotypes based on genotype data. One fast computational haplotyping method is based on an evolutionary model where a perfect phylogenetic tree is sought that explains the observed data. In their CPM’09 paper, Fellows et al. studied an extension of this approach that incorporates prior knowledge in the f...

Haplotyping, also known as haplotype phase prediction, is the problem of predicting likely haplotypes based on genotype data. An extension of this approach tries to incorporate prior knowledge in the form of a set of candidate haplotypes from w...

Our research was motivated by the pure parsimony haplotyping problem: Given a set G of genotypes, the haplotyping problem consists in finding a set H of haplotypes that explains G. In the pure parsimony haplotyping problem (PPH) we are interested in finding a set H of smallest possible cardinality. The pure parsimony haplotyping problem can be described as a graph colouring problem as follows: ...
